I tried similar setup with Qube 500. 1 with side intake rear exhaust and 1 with rear intake top exhaust. The rear intake were 10 C lower in CPU temp, while GPU temp stays the same. I can also use glass side panel instead of mesh side panel. Option 2 is better.

That case is actually really good attempt at premium flat pack case from big manufacturer and gets a lot of modularity aspects right. Huge fail only offering it with glass side panel and polarizing styling/mesh size.
