With Tokyo, I've stayed in Asakusa and Shinjuku on trips before, both were good locations but I did prefer Asakusa.
I would never stay in Shinjuku, personally. Its easily the most touristy, somewhat grungy area of the city if you could call it that. Literally everywhere else seemed nicer, to me.
For Tokyo, I stayed in Shinjuku and was very surprised (my bad, really - I truly just didn't pay much attention when we booked) by how touristic it was, so I would advise against that.
The most central locations for day trips are Shinjuku and Shibuya (very close to each other). It’s pretty easy to get to Disney from there too, it’s an 8 minute train then you switch to a 20 minute one.
Not to mention, each city within Tokyo like Shibuya, Shinjuku, Harajuku, Ueno, Nakameguro, Yamata Ginza, etc all just have their own unique feel to it.
The Ginza and Shibuya areas of Tokyo are great places to experience the vibrant city and nightlife, if you enjoy these kinds of activities.

For accommodation, I'd recommend staying in a business hotel near Shinjuku station. I stayed at one for around $60/night last year and it was perfect – clean, safe, and literally 5 minutes from the trains. The area has tons of cheap restaurants too (you can find solid ramen for under $10).
I've been to Tokyo twice and the best central area for first-timers is definitely **Shinjuku**. It's on the west side of central Tokyo and has incredible train connectivity – you can get basically anywhere in the city from there.
