Deffo book Shibuya Sky and if possible for the sunset slot. Tickets release 14 days before the intended day. I also did the Umeda Sky building but it wasn’t anything near as good as Shibuya.
Shibuya Sky and Tokyo Tower seems like overkill: you won't be able to tell the difference between the views, so why go twice? (Note that I do advocate going to at least one observation deck.)

I would only do Shibuya Sky – because it is outdoors, trendy, and even has a helipad that you can walk on. Unlike Skytree, it does not require additional effort to get there, as you will be in the area for Shibuya Crossing anyway
