If the time of the day is right and you can get out and explore Freising, I would recommend that over changing in FRA. Worst case scenario, from/to Munich there trains to/from Italy. Lufthansa code-shares with German Railways, they can alternatively issue you a rail ticket so that you don't get stuck.
Zürich for instance has lots od options, same for Munich and Berlin - issue is more to find both - gluten and lactose free.
Between those two, I would do an extra day in Munich. You can cover a lot of ground in Munich in one day, but there are some sites that are a little further away from the old town that you can spend your time at.
Munich sounds way more up your group’s alley unless you’re really into WWII history.
