I would suggest spending two nights in Kanazawa as there are so many beautiful areas (Kenrokuen Garden, Ninjadera, Omicho-market, Higashi-chaya) plus opportunities to go to Shirakawa-go and/or the noto peninsula which is very rural and quiet.
Can't speak for any of the islands, but highly recommend Tokyo and Kanazawa in October for sure.
Kanazawa has some nice interesting historic districts that justify the nickname Little Kyoto, plus an incredible food scene (especially if you love seafood).
I HIGHLY recommend Kanazawa and Hokkaido.
Kanazawa left me a bit speechless: I was thrilled to visit the geisha and samurai districts, but in January I found them semi-deserted, many things closed—perhaps I chose the wrong time for that city.
Personally would skip Kanazawa as there is more than enough in the area you already plan to visit to fill these extra days.
