Recommend staying in Back Bay over Seaport any day, great area to walk around and explore.
Back Bay is more central, and much of the area has an 'old Boston' feel. You'll have excellent access to MBTA subway lines. There's lots to do and see in walking distance. It's an easy walk or short subway ride to Kenmore to the west, Beacon Hill/the Common to the east, or into Cambridge across the river to the north.
Seaport is boring.
