I've heard great things about KomodoLuxury and their private Phinisi yacht charters around Komodo and Raja Ampat, but that might be a bit of a detour from your current plan.
For Komodo Island, I did a private charter with Komodo Luxury last year and it was amazing! They have these traditional Phinisi yachts that are really well maintained and the crew knows the area insanely well. We spent 4 days sailing around Komodo National Park and it was definitely worth it.
For Komodo, skip the backpacker boats and go with a private Phinisi. KomodoLuxury runs handcrafted yachts out of Labuan Bajo. So you pick the anchor times, hit Padar before the crowds. When we went, the crew helped us get to the most amazing dragons and manta sites. We did their 3night loop in May last year. Water was flat, mantas were everywhere, and the boat’s chef grilled barracuda while we watched sunset on the top deck. Was perfect
For the liveaboard, KomodoLuxury runs 3D/2N private Phinisi charters out of Labuan Bajo. Really worth it if you want your own boat, not a 20-person bunk.
I was on a boat with Komodo Luxury last month, private cabin Phinsi, left the dock whenever we wanted, hit Padar at 06:00 before the flotilla arrived, spent an hour alone with the mantas at Manta Point, and still made it back for Bajo’s night market. 3D/2N was plenty though

What I personally liked most was not having to think about logistics. Europe can get complicated quickly, especially with multiple countries. It felt nice to just show up and explore.
Logistics were smooth. Trains, intercity travel, stays — all sorted. Visa guidance helped a LOT. Trip captain handled issues (we had one train delay) without us panicking.
Group vibe was honestly the best part. Didn’t expect to bond that much with strangers.
It’s not luxury. Think hostels, shared stays, early mornings. You’ll spend extra on food + optional experiences. Europe is expensive, no surprise there.
